Does a factory reset enable the evil packages again?

I recommend using the Smart Switch for PC. I had to Factory Reset my Note7 after flashing the Firmware and all that since I lost Mobile Data.
I did the Factory Reset and installed Shield off my SD Card, then restored from the Samsung Cloud from a back-up I had done 1 hour previous. It restored my Themes and Apps, but none of my S Notes, Contacts, Alarms, Sounds, etc. Luckily I had a Backup on my PC from when I flashed the Firmware, plugged it in via USB, did restore and had EVERYTHING back in 5 minutes. I was relieved.. my Passwords were on my S Notes and I have around 60 Login/Passwords.. that would have suuuuuuuuuuuuuuucked!
